You can never run too many scans. A scanner doesn't pick up all viruses but more and more of them together will sure help out your chance of getting rid of it. Also, check to make sure it didn't chance your desktop to active desktop. Another thing is to check your processes. I suggest WinTasks for that. Another good scanner Avast.
